your_best_friendFlowey has the ability to absorb souls. He can also unabsorb the souls he has in him so people can be themselves. Generally, people don't remember a thing of when they got absorbed at all. He also gets a power boost with each soul he absorbs. Some examples with in-game spoilers are shown here and here.
With that being said, it's up to you if you want to allow Flowey to absorb your character's souls. If possible, you can also state and end date if you feel more comfortable that way.
Also keep in mind that Flowey is adverse to absorbing souls, so we might have to plot something out in order to convince him if you choose to allow.
